3 Gallon Batch In A 6.5 Gallon Bucket

You guys think this could be a problem? It's going to take longer to build up pressure in the fermenter and I'm worried this will cause the yeast to put off different flavors, perhaps bad ones.

I go out of my way to not put pressure on the yeast. I cover the mouth of my carboy (or my blowoff hose) with aluminum foil until after High Kraeusen, on advice from Jamil and Chris White. No off flavors.

The small brewery in town here does 10 barrel batches in their 20 barrel fermenter all the time.

shouldn't be an issue with primary fermentation. it's secondary where you want to cut back on headspace

Exactly if you keg or have a co2 tank around you could purge the oxygen from the bucket. I've done 2.5 gallon batches in a 6 gallon bucket with no problems at all.

No need to purge the primary. All the CO2 from the ferment will eventually purge all the air from the headspace. Like Evan said, it's the secondary that you want to minimize and/or purge (or just skip altogether like I do...).
